One alternative is to save a .cub file and work with file formats other than exodus. 
What is your application, Is it Nek5000?
There are no other alternatives for reading this exodus file. 
This is a netCDF limitation. 

For you: Here: /homes/jain/MOAB-Jun16/tools/mbconvert 
This one has mbconvert working on your model, it is based on a netCDF that can handle 2048 variables.

Rajeev,
Because this mesh has 540 blocks. I do not know how NC_MAX_DIMS is counted in netCDF. As long as I decrease the number of the block number, It works well. I put the mesh on MCS /nfs2/yiqi/mesh/7pins.Could you take a look? I think you can load it into cubit. Let me know if there is other alternatives for assigning blocks regions without increasing the variable - NC_MAX_DIMS.
