The cmake based build is incomplete and wont succeed in the
configuration yet. I have not updated my branch or merged the
outstanding changes fully to Fathom to enable this route. On cygwin,
if you can get MPI and HDF5 compiled cleanly, then hopefully the
autoconf based configure system should work well as is. We might have
to specify the right flags for MSVC but as Tim mentioned, not many
people have tried this recently and so any updates on what is broken
can help us fix things better.
