For some reason the compiler is returning error codes. Just to eliminate cygwin from
the equation - can you do the following:

1. reboot the machine
2. [make sure you don't start any cygwin processes]
3. run cygwin setup [it defaults to update mode] - and run it to completion.
It should run rebaseall at the end.
4. Use petsc-3.6

And rerun configure [from compiler-cmd,bash per instructions]
