For each matrix, after you finish calling MatSetValues() for that matrix you need to call MatAssemblyBegin(mat,MAT_FINAL_ASSEMBLY) then MatAssemblyEnd(mat,MAT_FINAL_ASSEMBLY) See the manual page.
