Is there something in the environment, in a ".petscrc" in the directory MSVC
is running it in, or in an extra command-line parameter that MSVC is
implicitly passing?

If you can you use a command-line debugger like gdb, then you can set a
breakpoint in SNESSetJacobian() and see where it's getting changed from.
