[petsc-dev] Configure changes

I have reorganized the temp dir structure into what we wanted:

  framework has a top-level tmpDir (petsc-foo) per run
  each module has its own dir (petsc-foo/moduleName) below this
  the tmpDir is destryed by framework.cleanup()

and the Windows bug should be fixed.
