Hi, Again

Here is more additional information:

Basically we run 2048 dock6 jobs among 2048 cores, then another 2048 
jobs to analyze the previous outputs.
Finally we select some of those 2048 dock6 result files.

The swift script is at http://www.ci.uchicago.edu/~zzhang/demo-dock7.swift
each line of paramlist file is like this:
0 /home/ligandatlas/databases/KEGG_and_Drugs/C00001.mol2 
000/000/run01_out.0000000.tar.gz CAPD

Parameters in swift.properties are :
throttle.transfers=off
throttle.file.operations=off
jobThrottle=8
initialScore=1000

Is there anything I could to improve the performance? Thanks
