--with-mpi-include="[/cygdrive/c/Program Files/Microsoft HPC Pack 2008 SDK/Include]"
--with-mpi-lib="[/cygdrive/c/Program Files/Microsoft HPC Pack 2008 SDK/Lib/amd64/msmpi.lib]"

Note the [] inside "".
