[petsc-dev] Make variable changes

Someone has replaced

  PETSC_INCLUDES --->  CCPPFLAGS

  1) Are there more similar changes?

  2) Can these be added to Changes?

  3) This broke 'make getincludedirs'. This should be fixed.
