You are right. The problem is due to the wrong sshd configuration in the cygwin of my PC. After re-installing my system. mpich2 works well in my PC. Thanks you.

Looks like something is missing in the ssh setup. Did you run mkpasswd and mkgroup to update/add the windows users after installing ssh package? 
Another usual problem with permissions arise when you install Cygwin for just the user installing the package (which is the default option) and not for all users.

Here is how it works in my cygwin. 

$ ssh localhost 
Connection closed by ::1 

$ ssh cyg_server at localhost 
cyg_server at localhost's password:

$ mpd & 
[1] 3900 

cyg_server at Zi-PC ~ 
$ mpdtrace 
Zi-PC 

cyg_server at Zi-PC ~ 
$ mpdallexit 

Now mpich2 works normally with cyg_server log in. However, if I log in my cygwin with my normal Windows 7 account. I get the error messages I reported to you. I can live with the "solution", but I would like to know the real problem because mpich2 worked well in my previous PC with cygwin on Windows XP.

I have just disabled the Windows firewall and sophos anti-virus in my PC. When I run hydra, I still get the same message 

$ mpiexec.hydra -n 2 ./runSBML-PET.exe 
Connection closed by ::1 

I am trying to re-compile my code and see whether something will change. But I guess it should not work.

I have installed mpich2-1.2.1 in my cygwin (v1.7.1) on Windows 7 64 bit machine. I didn't get any error message during the building and installation. mpdcheck doesn't report any problem. However, when I try to start mpi in cygwin, I got the following error messages. I also tested the version of mpich2-1.0.8, I got the same problem. It worked well in the cygwin on my Windows XP PC.
