I don’t know enough about your discretization stencil, but again, since a simple call to MatConvert(A,MATBAIJ,MAT_INITIAL_MATRIX,C,ierr) fails in your MWE, I doubt that this line is correct.

If you want to use a block size of dimension 3, you also need to explicitly MatSetValue (or MatSetValues or MatSetValuesBlocked) zeros for all 3x3 dense blocks.
