Ok, DMDASetLocalFunction/Jacobian() and its usage has all been stripped out of PETSc dev and updated to use DMDASNESSetXXXXXX().
Next the DMSetFunctionLocal() stuff has to be reworked to not use DM as the storage space, will be starting on that now.
